In 06.5 they can just let us sim from when the World Series ends to Opening Day but the only dates that would be their between that time is Rule 5 Draft because the other specific dates aren't in the game yet!

1) Unless you are playing in "manager mode," there are no managers in the majors. You have a pitching and hitting coach, and that's it. In the minors ONLY, you have managers but you don't have hitting and pitching coaches. This is more than likely going to change in 7, but it's the setup for 6 and 6.5 doesn't indicate there's going to be any change.
2) No additional leagues will be added in 6.5 - the players from Japan and Cuba will likely seem to appear out of thin air as surprise free agents. In 7, as has already been announced, there will be leagues from all over the world.
3) I'm confused as to what you are referring to in regards to dates between the World Series and opening day. Currently, there are a few off-season activities that are a part of the game, and these occur at specific times; signing coaches/scouts/minor league managers, free agency, the amateur draft (if you selected preseason), and spring training. There's also the news cycle which tells you what players retired, became free agents, etc..
4) In OOTP, when a player reaches the end of his contract he automatically becomes a free agent. They don't have to declare. There is a process for those who are arbitration eligible, but that's also handled with minimal interaction.
In real baseball there is a declaration process that takes place after the World Series (or October 15th, whichever is later) wherein the player has 15 days to give notice to the player's association his intent to become a free agent, and then the association notifies the team. But it's just paperwork. OOTP Saves us from excessive thumbtwiddling and left-clicking by taking care of that automatically.
