This was an issue in 2006 as well. Anyway, how do you get AI run teams to use "Strict Order" for their rotations. I don't think they are because you get the stud pitchers getting a lot more...

Have you imported a roster, like Rolen or Cubby from 2006? If so, go into game setup/league setup/strategy and scroll toward the bottom and see if the League Totals section has Base on Balls set to...
