Question about minor leagues and simulations

As I play a historical simulation of Willie Mays career, I control the entire SF Giants team and minors. In between seasons when the parent club changes farm teams or historical minor leagues go under, I lose players on these teams.

How do you make sure you don't lose players when the teams they are disappear from a historical sim?
